Using villians...
You can only use friendly villians like De or Bowser
Lets say Gluv is using General Guy for example he can either use 20 types of different Shy Guys
or Uses a tank, bombs, and lighting from a bulb there is an exception with minions if lets say Gluv has 1 minion untouched he can use a tan as a backup but its weak since his minions are his main offensive so if you pick the minions side you make sure you use your minions right also when you reach a certain lvl you can buy items that changer your minion making it slightly better (wings would make a shy guy a fly guy whoo would have better speed and dodging but these items cost a lot of money)
With Bowser he has many minions (goombas, koopas, lakitus...etc.)
Same with De, Gigyas, Koopalings any villian that isn't really evil like Ridley or Ganon...
Talking with Gluv has helped...

Heya... Gluv told me to post here, and see if I had any ideas for the minions... And I'd like to suggest something. I think that minions could probably be done in the fashion you've described here (such as improving them, raising them and such) if you limit a villain to five or six minions at a time... This way, it offers room for a villain to closely develop his minions as his own, without having to worry about developing a huge fleet of them. I'd also like to suggest that the NPC parties be limited to a little less than the minions, so that the fights can have some sort of fairness. It also allows for specific and focused character development over a few characters, rather than things running all willy nilly.

Already taken care off and the minion count on the feild of battle is 2 at a time.

How about Bob-ombs, star-men, and lesser space pirates? Or how about, sorry it's the hylian in me, Octorks? They've been in every Legend of Zelda game to date, not to mention they even had a small cameo in SMRPG as that strange flying octo beast you fought on the occsion!
